I launched TWL menu launcher, got a white screen and after that the SD cards partition table got corrupted. But all I did was replace the _nds folder as described. You did mention to make a backup when launching GbaRunner2. I launched R-Studio and found that the partition was still there, just not accessible. I have just updated and now the partition table of the sd card is gone! I cannot access the sd card anymore.
